Great question, there are many causes
Most often when pain sensitive parts of the head or neck are affected by changes in the muscles or blood vessels or when there is a change in chemicals in the brain.
Other causes can include a hangover following drinking alcohol which dehydrates the brain causing pain.

This is a good question. There are a lot of different reasons and some quite unusual ones, check out this short piece on the NHS website:

As Duane mentioned its not your brain that is hurting as it cannot sense pain, rather the muscle and nerves in the neck and areas surrounding the brain.
